Not sure how to answer plant height with water plants, is it height from the bottom of the pond, or height from the top of the water?

no, "height" doesn't relate very well to water plants, especially those that float on the surface of the water ! Usually I interpret height as vertical distance from soil surface to top of plant, which in most cases is nearly the same as water depth.
